“Kindle 2 cannot read native documents like PDF or Word”. Bull. Mine can – I just copy them straight into my Kindle documents folder from PC (tells you how to do it in the Kindle Guide). Text too small for human eye, but, if you have a Kindle reader on the Apple iPad you can sort that out easily. I take notes in an MSWord file – Kindle option much too clunky!

Forgive me if this is a stupid question (as I’m only just looking into Kindle document conversion) but wouldn’t it be easier just to save the source document without headers and footers?

You may also use Calibre, which also manages your collections, and handles a series of formats, not only pdf. For really big pdf books such as encyclopedias, however, Mobipocket Creator is better. For quick and dirty jobs Auto Kindle eBooks Converter is fast.

The kindle converter doesnt do jack. It just keeps the doc in pdf format which is a pain in the ass to read on the kindle.
